I kinda believe Percy and Penelope are still together.  When we 
didn't hear about her in GoF, I thought that if we didn't hear from 
her in OotP it would mean they broke up.  I've revised this opinion, 
though, because we barely saw Percy.  Thus, there's nothing odd 
about not seeing Penny even if they're together.

Besides, like you said, they seemed close.  I like them together.

If they've broken up, I'm sure it's not because she's muggle-born.  
Percy shows no signs of having anything against muggle-borns.  I 
don't recall Crouch having anything aginst them either.  (Though it 
has been a while since I've read Gof.)

Honestly, I find his break with his family a bit odd.  If the 
Ministry wanted him to spy then breaking contact with them wouldn't 
have helped Percy's career.  I think something is going on.
