The reason I think it comes down to personal choice is that everyone 
seems quite happy where they end up.
We've yet to see people burst into tears because they didn't get into 
the House they wanted.
Hermione says that although Ravenclaw wouldn't be too bad, Gryffindor 
is her first choice.  So that is where she ends up.

All of the Weasleys end up in Gryffindor  (Ron seemed worried that he 
might not, and that would upset his parents).

Draco got into Slytherin as he'd wished.

Harry had (somewhat) neagtive views on Hufflepuff and (extremely) 
negative views on Slytherin, so it seems plausible that his wish was 
to be in his parents' House.

It appears that every character (that we know expressed any 
preference) had his wish granted.
