There's a couple different things that could be going on...

1) The Priori spell may show the shadow of the physical body it destroyed 
rather than the spirit of the *person* that was destroyed.  If that's the 
case, then since it was James' body that was destroyed, it would be James' 
body that would be shown by the shadow from the wand

2) Regarding Lily's comment that Harry's father is coming and wants to talk 
to him, since the shadow-Lily obviously had some kind of consciousness to 
her (as demonstrated by her being able to tell Harry's father is 
coming).  She would have had to have known about the switch, but she would 
also know that if the secret of the switch ever came out, 
James-in-Lupin/Sirius'-body would have been in grave danger.  As such, it's 
likely she would keep up the pretense that the person killed was James.

I have to say, the more I think about the whole switch concept, the less 
likely I think it is, but I can still see *how* it could be done...  Since 
we've already had Scabbers turn out to be Peter, though, I don't know if 
JKR would use another "this isn't who it looks like it is" plot twist.  I 
don't know if it would go over as well a 2nd time....  but it is 
interesting to think about :)
