Hmmm, good questions..... Let me think for a moment...

(1) Hagrid was not allowed 'ter use magic' once he got Harry, but 
perhaps he send the motorbike back before he entered the hut-on-the-
rock. As we have learned from the flying Ford Anglia, once the 
machine has been enabled to fly, apparently it can do it for itself.

Another possibility is that Hagrid went back to the hut-on-the-rock 
to collect the bike once he put Harry on the train back to the 
Dursleys. He did not 'have' Harry anymore, so was allowed to use 
magic again.

(2) The magic Hagrid needs to use to make the boat row of its own 
accord is less inconspicuous. Someone on the shore cannot see very 
clearly whether Hagrid is rowing or not, for one because of the 
distance and also because of Hagrid's sheer size.
A flying motorbike however, especially with Hagrid on it, cannot 
easily be mistaken. Apart from flying it, Hagrid would also have 
needed to use a disillisionment charm or something similar to make 
himself and the bike disappear. Perhaps Dumbledore did some 
vanishing charm, which use was ended once Hagrid got to the hut? 
Endless assumptions here but no direct evidence, I grant.
