I've always seen those clues about Molly and Hermione's relationship as something else entirely.  (Forgive me if this is slightly OT from what this post orginally intended.)  I've always thought Molly saw Hermione as a threat to her two "sons" (Harry and Ron) because she could easily steal them away from her and then break their hearts.  This is why she isn't as close with Hermione.  However, IMHO she must've noticed how Ron behaves around Hermione (as many others have noticed his little crush) and I doubt she would ever risk the life of her now, because she knows it would break Ron's heart in more ways than one.  (All you non-Ron/Hermione shippers out there, feel free to ignore me!)
