I've always figured he was secretly in love with Sirius (or maybe even James!) But that is beside the point... ;)
I was shocked with his behaviour in this scenes as well, but always assumed there was something Snape did that we don't get to see that makes this scene make more sense, and maybe indicate he wasn't so innocent after all. Something Snape did to Lily perhaps... ?
As well, IMHO, Lupin's behaviour in this scene works well to make an important point for JKR. Many of us have been in situations where we've watched bullying and did nothing... I think because Lupin didn't act as a child to stop such behaviour, he may well be more inclined to act as an adult, to make up for his youth. Notice that at one point in OotP it is Lupin that stops Sirius and Snape fighting... my theory is that soon we will see Lupin rescue Snape, and hopefully they can start to forget the past. What a chance for Snape to begin to change as a character, if he befriends his enemy...and they work together to help Harry.
