If Voldemort removed the Prophecy from the Ministry, that would 
at least prove that he was back. If his agents are caught trying to 
get it, that would also prove he was back. But since the Ministry 
refuses to believe that Voldemort is back, they're not keeping very 
careful watch, so Dumbledore has to.

It may be that the guard was abandoned after Rookwood 
escaped  or even when Arthur was attacked,  at least I can't recall 
any references to it in the latter part of the book.
