If apparation/Disapparation isn't possible to all locations in the MOM, then the Dept of Mysteries would be among the places that you can't apparate to. However, Dumbledore had to put the DEs in a room with an anti-apparation jynx. That means that, in fact, you can disapparate from anywhere in the ministry.
