IMO, the Order used the prophecy to lure LV from his hiding hole. The 
members did not so much as guard it, but were standing in the right 
place to raise the alarm when LV would try to enter the MoM. It was 
their one way to prove that LV was indeed back.
If they had just destroyed the prophecy, it is rather likely that LV 
would have learned, through hand-in-gloves-with-Fudge Lucius Malfoy, 
and then would have remained in his hiding hole. 

Of course, when LV did enter the MoM, it was in the shape of Nagini, 
and things went rather awry for the Order. I rather wonder what kind 
of story was cooked up for the MoM to explain the attack on mr. 
Weasley, more specifically the place where they found him.
