How about a fear for his own safety?... He was almost attacked and would have been killed by Lupin as a boy...that is going to cause him to have some prejudices based in fear about werewolves, one in particular. He was probably uncomfortable being around Lupin, especially given how close he had to work with him. And fear is not always logical, even though it wouldn't have been Lupin's fault when they were kids, Severus will still resent him for it.
