Oh, I think there is a lot of truth in what Harry thinks of Snape.  
But no one is telling him to stop thinking, just to control his 
emotions. 

McGonagall was speaking about Umbridge, and I'm sure she never 
expected nor wanted Harry to think nice thoughts about her!
