Maybe he was wearing Muggle clothes or a second robe. (Was it a robe
or a cloak that Fudge discovered?) I'm guessing that he reappeared in
the Shrieking Shack in PoA wearing the same clothes he wore on the day
he disappeared. Unfortunately, JKR doesn't describe his clothes when
Lupin and Black force him to resume his human form (PoA Am. ed. 366),
but I'm sure she would have said something if he'd showed up in his
underwear. (I don't think he had a chance to obtain other clothes
during the twelve years he was in hiding.) I've noticed that JKR
always writes "robes," plural, so maybe there's an inner and an outer
robe, or maybe "robes" means robe plus cloak. (?)
