Hermione gave it back to Professor McGonagall. On page 430 of the U.S. softcover Scholastic edition, she tells Harry, "...I can't stand another year like this one. That time-turning was driving me mad. I've handed it in. Without Muggle Studies and Divination I'll be able to have a normal schedule again." So, it went back to McGonagall who took whatever measures she deemed necessary to keep it secure. Its possible it was returned (or sent) to the MoM. Rowling did go to some lengths to explain the possible problems with using such a device as is illustrated when Harry and Hermione nearly bump into their other selves in the relevant section of PoA.
