I just had a thought (not a frequent occurrence, I assure you)...  
Maybe Dumbledore saw the map too (or had his own version of it), and 
he did notice the multiple Harry/Hermiones, and even saw Buckbeak 
hiding with them in the forest.  That could be how he knew that they 
used the time-turner to save Buckbeak and Sirius.
