The Trio had a guilty conscience over the Troll incident. They
knew that McGonagall wouldn't have given them any points
if she'd known that Ron and Harry had driven Hermione to 
take refuge in the  bathroom and then locked her in with a troll,
and that she'd lied to cover up for them.

Snape use legilimency to find out  what had really happened,  
and later  took away five points to make up for the five points 
they had got under false pretences.
