Who could be totally missing a Christ reference in Harry because
she's an atheist."

Well, let's see.

Harry's house is Gryffindor. A gryphon is a cross between a lion
and an eagle. The lion is king of beasts, the eagle is king of
birds. So, we have a being who is of two natures united in one
entity, and king of earth and sky. Christ dies, descends to the
underworld, and is reborn--which is pretty much what happens to
Harry, one way or another, in each book. In Christian symbolism,
Satan, the Devil, the Great Deceiver, is symbolized by a giant
snake. A Christian symbol of Christ, who is eternally slain and
eternally overcomes Death, is a Phoenix. Certainly "Chamber of
Secrets" follows thispattern.

Those are only the three which come most to mind.
