You are forgetting two occasions where Snape witnessed the 
relationship between Harry and Sirius himself. 
One at the end of GoF when the Sirius in his animagus form set next 
to Harry's growling at Fudge for calling Harry a liar and the second 
is in the kitchen scene in OotP.
