Dobby knew that the diary belonged to Voldemort, as he admits at the end of CoS, and so he feared that it would be dangerous to Harry, who was too important to be put at any increased risk, as he explained at the start. If Dobby knew that getting rid of Dumbledore was part of the plan, he would think that Harry was going to lose his most powerful protector, too.
