Liz, 

This was because the Room of Req doesn't show up on the map and in HBP Malfoy kept on going into the room. James & Co didn't know the room existed so they couldn't draw it in when creating the map or alternatively the room wouldn't let itself by drawn in since only people who require it can find it. As for Pettigrew he helped create the map, so like Congress and the tax code, I'm sure he had a hand in its loop holes. Maybe he used one of them to hide himself, just like staff on various forums can log in without the fact that they logged in being public.

I'm sure someone will find canon to refute my first point, but I seem to remember refernces to Harry scanning the corridor outside the room but never the room itself. He knew roughly where the entrance was, so he looked for footprints there.
