Sirius says at the end that Dumbeldore didn't know there were "three unregistered" animagi running around Hogwarts so we can safely presume they were not registered. Plus if they were registered then the ministry would have known about Black's ability to transform and so would have been looking for big black dogs as well as Sirius himself!
