I think this mostly a mistake on Harry's part. He was looking at the more 
mencing, in his eyes, of the two men talking and was only paying attention to 
Snape. Snape looked at him, probably at the same moment the back of Quirrel's 
turban was facing Harry and his scar hurt. He associated it with Snape's look 
because of his already established prejudice against him.
