A similar question has been asked of Hermione and why she wasn't put in 
Ravenclaw. And the answer is virtually the same, depending on how you think 
the Sorting Hat works.

If you think the Sorting Hat puts you in the House that has the qualities 
you VALUE most, then Percy values bravery over ambition. If you think the 
Sorting Hat puts you in the House that has the qualities you HAVE the most 
of, then Percy has more bravery than ambition. Some people might look 
askance at the last bit but Percy has been relatively brave in the 
situations that he's been in by my reckoning. Arrogant, I don't deny it, but 
brave. I can't really think of an instance where he has shown overt fear 
except in the Second Task where Ron was hypothetically in danger. 
Furthermore, in the upcoming books there might be instances in which Percy 
will display his nerve, daring, and bravery. In fact, I'm pretty sure of it 
but we all won't know for certain until the last three books are written.

Besides, the qualities for Slytherin aren't just ambition; there's also 
cunning and cleverness. As much as I love Percy, he doesn't come across as 
particularly cunning or clever. Who knows, though...
