In my opinion, Lupin thought Harry would feel worse if he let *everyone* but 
him face the boggart-even though his (Lupin's) intentions were for the best 
(when he figured Voldemort would appear). If he only stopped Harry it 
might've seemed like he was targetting the boy. Which it did to Harry, but 
Lupin didn't really know this until later.
