While we dispute whether Hufflepuffs get the raw end of the gene pool, let's remember that the ongoing theme seems to be choices. I believe that Hufflepuffs are where they are because they chose to be there. Let's also take into account that wizards don't "choose" their inherent powers. I would definitely prefer a powerful Hufflepuff over a weak wizard from any other school for a battle.
Look at it like this: Hufflepuff gets all the computer nerds; they can still have the qualities of Gryffindor, but their main qualities would not be them.
You may then say, "Why is Hermione not in Hufflepuff?"
JKR has stated that as the books go on, Harry and Ron rub off on her and she laxes on the books and rules.
It's not bad to be in Hufflepuff.
In fact, I'm sure many people prefer their children to be in Hufflepuff, preferring their children to be good, honest, and knowledgable instead of rule-bending do alls.
