I don't think that the fact the Ministry believed that Harry did the 
Hover Charm is a FLINT at all.  What was Dobby trying to convince 
Harry to do?  He wanted to make sure Harry did not return to 
Hogwarts, because of the "plot" hatched by Lucius Malfoy.  When 
Harry refused, Dobby levitated the pudding, amd said, "Dobby must do 
it, sir, for harry Potter's own good," then dropping the pudding.  
We know that House Elves have their own powerful brand of magic, so 
it is possible that Dobby could have disguised the magic to make it 
appear as though Harry did it.  In this case, the reason Dobby did 
this was so the Ministry would detect the spell, think Harry did it, 
and expel him from Hogwarts - thus protecting him from the "plot."
