Everyone made such great points, but I've always thought of the
situation like this: I believe Dumbledore would have made Harry a
prefect under normal circumstances, and the reasons he gave Harry
for 'not' making him prefect were true. Harry seemed the obvious
choice to me not only for his bravery, but for his leadership
qualities (look how he took command of the DA...a natural leader and
teacher).
That being said, with Harry out of the running, I think Dumbledore
made a wise choice in Ron. Ron has proved himself again and again
over the course of the series, and while maybe not the natural
leader that Harry is, or the scholar that Hermione is, he does have
quite a lot of great qualities....loyalty, bravery, and a sense of
humor. Plus, I think DD is very fond of both Ron and Hermione,
knows Ron's situation of always feeling like he's in his brothers'
shadow, and wanted to give him a boost of confidence. And guess
what...it worked!
Although, I think Neville would have made a great prefect, too.
