 Molly's fears, as shown by the boggart, focus on losing her kids (amongst
whom I'm sure she includes Harry) not exactly helped by Percy's behaviour
(please JKR if you're listening either have him turn out to be a spy for OoP
or have Bill and Charlie go and smack some sense into  him and drag him home
by the scruff of the neck).

While Sirius isn't (in my opinion) a real danger to Harry per se he is a
threat to Molly. She could easily lose harry to Sirius and I think that she
subconsciously blames Sirius for coming back and threatening her role in his
life. I don't think she actually means to take it out on him so much as she
does but she's worried and he's there, an easy target. She can't do anything
about any of her other fears but him she can pick on.
