Dumbledore tells Hermoine once (can't remember which book) that he
passed her delivery owl in the air.
I read it that even for a powerful wizard, apperating over a long distance was both risky and tiring. However, in OotP, Hagrid tells Harry that the 'tame' thestrals can be ridden/flown, are faster than a broom, and that Dumbledore has in fact used them for urgent matters in the past. That might explain the references.
