I believe the biggest deal is with being seen by your past self. 
Thus Hermione mentioning how wizards using the Time Turner had been 
killed by their past selves or vice-versa. As for Dumbledore's 
warning it may have been to prevent anyone from figuring out what 
was going on. Snape probably knew about the time-turner and maybe 
Fudge also since permission came from the Ministry. So where as when 
Hermione appears/disappears strangely Harry, Ron etc don't think 
twice about it, someone else aware of the time turner may put 2 & 2 
together.
