Others have already made this point, but I just thought I'd emphasize
it.  You're absolutely right, Rowling does toss red herrings all over
the place.  But she never lies.  Every plot twist is preceded by
clues, no matter how obscure they may be.  To make Lily a witch (in
addition to blowing apart a major theme of the book) would be
cheating, since Rowling has repeatedly stated not only that Lily was
Muggle-born, but that Petunia is indeed a Muggle.  Rowling even stated
in an interview somewhere that she feels obligated to lay clues, which
is one of the reasons OoP was as long as it was.
