What struck me about Crookshanks in OoP is that he is obviously very 
fond of Sirius.  Maybe they formed some sort of lasting bond in PoA 
while Sirius was lurking around Hogwarts in Animagus form. After all, 
they were able to communicate somehow.

In PoA Crookshanks flings himself on Sirius' chest when Harry is 
standing over him, wand drawn.  A few minutes later, when Sirius is 
sitting on the bed, Crookshanks jumps on Sirius' lap.  

Now, in OoP, when Harry and Sirius are talking at the kitchen table, 
Crookshanks again jumps up on Sirius' lap.  Later in the book, when 
Sirius is speaking to Harry via the fire, Crookshanks is there again, 
trying to rub against Sirius' face in the fire.

Now, correct me if I'm wrong, but has he ever shown any of these 
manifestations towards Hermione?  I don't think so. JKR seems to have 
gone out of her way to illustrate a bond between the two. 

Okay, let's go out on a limb here.  (Or maybe I'm just walking the 
plank off the good ship Denial) In PoA, when everyone is making their 
way through the tunnel to come back from the Shrieking Shack, it is 
Crookshanks who leads the way, bottle-brush tail in the air. Perhaps 
it will be Crookshanks who leads Harry along the way to find Sirius, 
through another dark tunnel beyond the veil...
