I always thought that both Lupin and Crookshanks in the train scene
and the twins in Egypt were red herrings, and the real cause in both
cases was Scabbers.

I agree with Carol. The reason it took a little time before the 
children became aware of the Sneacoscope spinning in the train 
compartment was because it was buried in Harry's trunk; it had been 
spinning all the time. To me it is a logical deduction, after having 
read the whole book, that the Sneakoscope reacted to Scabbers' 
presence. -Logical, because the big revelation in PoA was Scabbers' 
real, evil identity, not Lupin's werewolfishness.
