I think Harry has his mother's eyes, but not LITERALLY his mother's
eyes. I think it is in the same sense that he has his father's hair,
but not literally 'his father's hair'.

Having said that, I am not against Lily having some special magical
power related to her eyes, and I am not against Harry also having that
power. But Harry literally having eyes that once belong to Lily is
going a little to far for my taste. If Harry has his mother's magical
eyes, it is in the same sense that he has his father's skill at broom
flying.

I think your idea that the scar is near the eyes is important or
likely to be important is correct, and I have several thoughts on this.

1.) The Harry having Lily's eyes, means not her actual eyes, but the
unique magical power that Lily possessed. One possibility is that Lily
could channel magic through her eyes the same way most wizards channel
magic through a wand.

People just recently speculated that given the problem between the
'brother' wands, perhaps Harry would defeat Voldie in a way that
didn't require a wand. So, how about wandedless magic using the eye as
a channel and guide for the flow very powerful magic.

Channeling magic through a wand is about taking something that is
omni-present, and making is focused and directional; focused and
directional, much the way eyes work.

2.) What if it's the color? What if we soon discover that no one can
hit Voldie in the face with a Stunning Spell and actually stun him.
Why? Because Voldies eyes are red and the Stunning Spell is red. 

Stepping back to a more obvious example, maybe Voldie, among other
reasons, couldn't kill Harry, because he was looking into those
sparkling green eyes of Harry's when he cast the green Killing Curse
that hit Harry in the face. 

Now stepping nine feet off an eight foot pier, we could speculate that
a person with blue eyes would be protected from a direct hit in the
eyes by any blue-light curse. Maybe eye color matching spell color
makes the eyes act like a mirror and reflect the curse back on the caster.

3.) My personal favorite, a combination of the two.

I can't say that you are wrong because Neville very easily, although
far from intentionally, transfigured his own ears onto a cactus,
while, I believe, trying to perform a Switching Spell.

It's just that from a plot perspective, or as a plot resolution
device, literally trading eyes with Harry seems a little too extreme.

So other than that one point of contention, I agree that we will
discover that there was something magically special and unique about
Lily's eyes, and that it will very likely be a unique magical power
much like Tonk Metamorphmagus ability. Not just a magical
characteristic but an applyable magical ability.

Just a few thoughts.
